These runes can be found as early as the first time you visit the Hound Pits or right after your escape from prison (between the missions “Dishonored” and “High Overseer Campbell”). Go to sleep. The first rune is automatically given by the Outsider during his first meeting with Corvo.
Runes are special upgrade items used to unlock new powers for Corvo or Emily. They can be purchased from the Black Market, rewarded for completing quests, or found hidden in the environment. We're going to focus on the secret runes here to help you find them all. NOTE: Use the Heart to detect Runes or Bonecharms.

As long as you're playing Destiny 2 and running a Runefinder, you'll find the Runes you need. There are 12 different kinds of Runes, in four different colors. You'll only start with purple Runes unlocked. You'll have to buy Rune Compatibility upgrades on your Chalice to unlock red, then green, and finally blue.
Dr. Galvani's Office - After leaving Dunwall Tower, enter the building on the left through the open door and look for a labratory with a painting of Lady Boyle as well as the safe. The combination 451 is scrawled in the frame of the painting that can be seen once it is stolen.
Piecing the clues together, it's revealed the combination is 137, but could be different for you. The second safe is in the Winslow Safe Company's office, which is by the train tracks and carriage station. Find the combination by looking in the cash register by the front door of the Safe Company.
The best way to find a lot of runes, or most anything else in Diablo II, is to get a lot of item drops. Since item drops are best obtained from dead monsters, and since monsters drop more items in larger games, a very good way to find more runes is to kill a lot of monsters in games with a lot of other players.
The Black Market shop is located near the start of the mission, simply go left over the canal to reach it. Once there you will need to use the crossbow the destroy the red canister through the bars. NOTE: Remember to first buy the safe combination code, not sure if you can get it by robbing.
Black Market Key Location:

The Black Market Shop is located in the neutral area of the Dust District, in-between of Howler and Overseer territories. To rob it, you need to get past a combination lock on the door, and the combination code is located in the room above.

Bethesda just revealed that the title's first free update will include a "New Game Plus" mode, which will give you full access to the skills from its two heroes, Emily and Corvo. Additionally, playing through Dishonored 2 with New Game Plus will let you carry over the Runes and Bonecharms you've already collected.

In mission 2 of Dishonored 2, you'll find the first Rune in the water left of the Dreadful Whale. Exit your cabin and take the stairs on the right. Exit through the left door to the deck, walk to the railing and dive in. You'll see a sunken boat.
