You go into the cave at the center of lake valor where you beat saturn, then you go to lake verity where you help dawn/lucas beat Mars, then you go to snowpoint to beat 7th gym leader, pick up rock climb along the way there, and then go to lake acuity, where you see jupiter leaving.

A dusk stone can be found on Route 224, the Galactic Headquarters in Veilstone, and the Wayward cave. Also, if you have a pokemon with pickup that is level 31-40, it may obtain it.
